Well, this usually happens to cels from Toei Studio, such as
Dragonball, Sailor Moon, Hell Teacher Nube...etc.  Since a
few years ago, Toei Studio has been adding backgrounds to 
most of their cels, so it makes them more appealing and more
easier to sell.  That's why there're so many non-matching
background cels from these series floating around in the
market.  Toei has stopped using cels in their productions, 
it's all computers now.
About the other studios, as far as I know, most of them 
are still selling them with "hand-painted" matching 
backgrounds.  However, a few studios recently start to 
make "laser color copies" to some of their cels.  So 
you'll see they're still matching backgrounds, they look
exactly the same as the original, but they are "laser color
copies" instead.  Buyers should be aware nowaday.  By the
way, there're some individuals start to doing that too.  
They buy the original cel with matching hand-painted 
background, then they buy a few more frames of cels in the
same scene, they laser-copy the original background.  So 
now, this person has a set of cels to sell with backgrounds;
however, only one is hand-painted while the others are
laser-copies.

And of course, there're some individuals who are adding 
non-matching backgrounds for their cels, so it makes them
more attractive and sell at higher prices.  However, the
problem is after the cel has been swapping hands 
several times by different collectors, the latest collector
just don't know and cannot keep track whether the background
is matching the cel or not.  

Anyhow, as the anime cel market becomes more popular, more
people will find a way to trick the others in order to sell
their cels at higher prices.  You just always have to be
alerted and make sure you know what you're buying.
