Do you mean that when the layers came free, paint from the
back of the top layer was stuck to the front of the bottom
one where the top one had been covering the bottom one?

In that case, I would most likely put my fingernail to use,
the way I do for stray paint flecks that I find attached to
most of my cels when they get to me. I lay the cel on a
flat surface with just the tiniest amount of give to it -
say a towel laid on a wood table - and very carefully find
the edge of the paint fleck with my nail then put a bit of
pressure on the fleck repeatedly until it comes free.
Don't "scratch" or "pick" at the flecks or press *down* on
the cel, just put enough pressure against the sides that
they come loose. If they don't come loose after a couple
bouts of pressure to one side of the fleck, try another
side. Make sure you don't pick off anything intentionally
painted on the front of the second layer. ^_^

Also keep in mind that fingernails (at least mine) are
relatively dull and rounded - too dull and rounded to
damage the surface of the cel should they slip a bit. I
don't recommend trying the above with anything sharper!!

Of course, assuming the cels are meant to overlap in the
same way they were stuck, you shouldn't be able to see the
extra paint on the front of the second layer once it is
reframed behind the first, so how much time you want to
spend trying to clean up the paint is really up to you.
